It seems like a single, yet crucial, choice triggers a domino effect, literally erasing everything you’ve built throughout your playthrough—all your relationships, choices, and so on. It doesn’t matter what decisions you made or who you killed earlier, who you handed over Benny to, how you interacted with Lou, Ryon, Katsumi, and Tolly. The BIO organization (aka the “Second Inquisition”) will react swiftly to the death of “The Mother Hen” (yes, that’s the name Agent Baker is known by) and organize a full-scale invasion of Seattle.
